So while at Prairie City I hit a mud pit pretty good and wouldn't you know it some water got air filter all wet and the engine shut off. The engine came back on in a sort a limp mode and I drove out of the pit. When I got out of the pit and popped the hood the air filter was somewhat sucked in like it got clogged or something. I removed the air filter and noticed a little and I mean a little bit (teaspoon) of water in the tube going to the motor. I removed the water in the tube and tried to start the engine. It started right up and the engine seemed to operate normally with the air filter off. I actually wheeled the Pyramid, a couple of the obstacles and drove home after this occurred. The engine seems to be running fine but I am concerned I may have gotten water in the motor. So here is the question of the day. How would I know? And is there any risk at this point, considering I have driven the Jeep some 20 miles after the fact. Shortly after it seemed like it took an extra turn to start up, but now it seems to fire up just fine.
When I got home I removed the entire air tube connecting to the intake. Inside the intake I don't see any water but I do see small traces of dirt/grime/etc..
I've had the engine 15,000 miles. I assume some of this is from today, but I'm not sure if its just normal..
Anyone out there with more engine experience than I have any suggestions/advice. Like I said its running fine, just a little paranoid.

What if I said you've gotten water and crud in the motor and its only going to last 10,000 miles. Rebuild it?
What if I said you didn't get anything in the motor,but it will only last 150,000 miles. Rebuild it?
I would say clean your air intake system good,count your lucky stars that your air filter kept the crude at bay and stay away from deep water/mud hole until you get a snorkel.

Change your oil if you want to feel good about doing something but as Rick said count your lucky stars.
If this is to occure again and you think you have got water in the intake and somehow not hydrolocked it pull all your spark plugs first and turn the motor over a few times before restarting ( assuming your not in a puddle of water)
About month ago out at prarie city I also got water in my box and soaked the filter I dried and cleaned and noticed alot of mud/ dirt spots in my upper intake tube as well - cleaned up some and drove it home - and by cleaned up some and drove home I mean I reattached the upper intake tube did some more mudding beat the crap out of the jeep and then went out to eat

Thanks for the tips and advice. I do feel lucky. I'll probably get an oil change and new filter just to be safe. I will also probably clean the intake tube and as far in as I can as best as I can.
I think my main concern was something crazy like driving down the highway and the engine locking up or something.

Update: Well it turns out I wasn't fine. The Jeep has been running funny ever since it went "mudding". The shop I took it through determined I threw a rod or something and tells me its time to operate. The Jeep is currently at Extreme Gear having the motor pulled and swapped to be ready for Moab in two weeks. The plan is to fix the motor with a broken rod or whatever and then sell that engine to a good home. Reed is hoping that good home is in a White 2dr in the drive way but I'm not so sure. If you know anyone who is looking for a 2012 5.7 VVT hemi with less than 10,000 miles and fresh rebuild let me know.
